Default Need Help. Missing gears after broken shifter shaft 883

Hi, I am new to these forums so forgive me if this is in the wrong place.

I recently bought a 2013 Iron 883 for a low price because it had been laid down and the shifter shaft was broken off. I am new to Harleys, well.. motorcycles for that matter. I am a car guy though so i figured some of the same mechanics might apply. When changing the shaft I knew that I had to lock the sprockets together to get the gears and chain off.. What I did not realize was that the clutch nut was reverse threaded. I think I may have cranked it to the left too hard and caused something to slip (it felt like it broke loose, but actually turned the whole clutch assembly). I eventually figured out the threading and got it off, changed the shifter shaft and reassembled.. but now I have the problem of only getting 2-3 gears. Could this have something to do with the slip i felt when turning the clutch nut the wrong way? If so, how do I go about fixing this problem. Any help is greatly appreciated! Its getting nice and warm so id like to take it out asap.

When you say shifter shaft do you mean the shaft exactly which shaft are you referring to.

The shaft that goes directly into the transmission.. the shaft that the shift lever (foot control) is connected to it. I can take pictures when I get home if it helps

Anyone? Ive attached a picture of a shifter shaft to clarify. (not my bike, but it looks exactly the same)

Just a guess, but when the bike fell down and broke the shifter shaft , it could have bent/broke the "pusher".

that is the part that pushes/pulls the shifter drum, also the pins on the drum may be bent
