I really hope your using a service manual but it's your life (literally)! Hope you didn't move the jam nuts on the stabilizer link. The "mostly flat side" goes down and the "bell shape" (beveled one?) goes up. Bolts should just drop right in with engine flange evenly positioned on the mount. Torque of all three engine mount bolts is 15-20 ft-lbs and the engine-to-flange mount (two top ones) is 33-38 ft-lbs.

You should have a Repair Manual for your bike; makes life easier.
I just did a front motor mount and went with the Velva-Ride brand (got it through J&P). It's urethane and not rubber and will outlast the Harley one. Comes with all the instructions, too. Many threads on motor mounts here so use the search option.
Since your '06 mount crapped out in 2 years, I'd consider the Velva Ride...many happy customers. It's about $110.00 but worth it in the long run, considering what you paid for your ride! I'd consider returning the H-D mount and ordering the VR.
