Everything is different. First FXSTD are softails, the frame and motor set up is nothing like a dyna. Your 2006 FXSTD has a counterbalanced (TC 88B) rigid mount engine and Dyna's have a rubber mounted standard engine(TC 88A). Wikipedia has a good article on the eveloution of the Twin Cam motor, search Twin Cam Harley. Usually the only parts that fit several bikes are the add on b.s. like air cleaner cover inserts, derby covers and all that chrome junk. Most Tuners and performance stuff needs to be specific to your model and year.

This was due to the chassis design and vibration transfer to the Softail frame as a result of the direct (hard) mounting of the engine. Dyna models are "rubber mounted", damping the majority of vibration transfer to the frame and rider. I think the OP was referring to the differences between 2006 Dyna's and other years in the Dyna line as, like the Deuce, there are a few changes that mean some aftermarket accessories don't fit or are specific to that year.
2006 was the crossover year for Dynas so they have the 88" motor but the new 6 speed transmission.
Most accessories are 2006 up but I've noticed things like the rear pulleys etc are unique to that year. Axle size is 1" for 06-07 bikes but then changed to 25mm in 2008 from memory.

The '06 is an oddball in a way because it does have an 88ci motor yet it has the new style cam chains and internal oil lines like the 96ci. As mentioned it also has a 6 speed an 1 inch axles which came out in '06 & '07 only. The reason that you usually see a listing for something with the note "except '06 Dyna is because the parts for a regular 88ci will usually not interchange. You have to use 96ci motor parts.
