The 88 and 96 has the same bore.
The crank is different. The wrist pins on the pistons are also different.
Change the crank, add the 96 pistons and you should have a 96
Or bore the 96 cylinders.
I'm pretty sure I am right.

The pistons have different skirt length and the piston wrist pin location is different ...
As was noted above, your extra set of cylinders could be bored out to make the motor a 95", 97" or 98" ...
Stock bore on both 88" and 96" motors is 3-3/4" (3.750") ... the standard bore to make a 95" is 3-7/8" (3.875") ... to make a 97" the cylinders can be bored out to 3.932" ... to make a 98" motor, the bore is 3.937" ...
That is as far as the stock cylinders can safely be bored ...
If you wanted to go bigger bore, 4.060" (which with stock 4.000" stroke will yield 103") or up to 4.125" (which with stock 4.000" stroke will yield 107") ... will require case boring of the spigots ... that is , the holes in the cases that receive the lower end of the cylinders will need to be bored to a larger diameter ... also, there is some additional work that needs to be done ...
The 4.060" cylinders can be gotten through the Screamin' Eagle or other aftermarket suppliers ... might have to source the 4.125" through Axtell or other aftermarket source ...
