Default Jims 6 speed overdrive Transmission problem

Hi,
My dad has a 99 super glide sport with a jims 6 speed overdrive transmission. It was one of the first jims 6 speeds they put into a harley. After the harley dealer installed the 6 speed in 2001 it has always missed 3rd gear when you try to power shift. He has only put 3000 miles on the tranny so fare since then. We had it pulled out a few weeks ago to try to fix the third gear problem. The oil had metal shavings in it and the shift forks were pretty chewed up, we also noticed that the shift rod for shifter forks to sit on was bent.:mad

Has anyone had this problem? What could be chewing the forks up like that? Could it be a shift drum problem?

I would contact Jim's to see if they would offer any assistants.
It is clear there was a problem in the beginning. They may have made some upgrades since then and may step up to help with new parts.
