The 13 and newer don't use integrated risers anymore. I'm not sure when they started using them, maybe 2010.
The 13 started with the SE compensator as stock, the 14 has an even newer compensator.
At some point, all Dyna axles changed size. From 3/4" to 1" to the current 25mm.
Black lowers and trees started coming stock on black motor bikes in 2013.
2013 and newer have dash mounted ignition.
2012 and newer use CanBUS electronic systems.
The 103 was an option on the 13 for factory orders. It's stock on the 14.
I think the 12 started the short rear fender, I'm not sure exactly. The fender/tail light has changed a few times since the original.
The 13 finally eliminated the tail light and integrated Run/Turn/Stop into the signals.
I'm sure there is more.

2006-2008 - Dynas had 1" axle, except the fat bob which debuted with 25mm axles in '08.
2009-Present Dynas have 25mm axle.
I think previous to 2006, they had 3/4" axle.
Also, from 2006-2011, O2 sensors were 18mm. In 2012+ O2 sensors are now 12mm. I can't comment on previous years to 2006 but think they were also 18mm if the bike was injected. Up to ~2004, FI was still an option. Believe it became standard in 2005.
IMO, those integrated risers were a pretty stupid move on the MoCo's part.
