Besides the obvious differences in paint schemes, the 1999 2's and 3's have a 3/4" front axle with single disc brakes compared to the 2000 4's which came stock with 1-inch front axle and dual-disc brakes.
The '99 2's and 3's came with the wrinkle-black motor compared to the '00 4's which came stock with the polished engine. All models came stock with the Evo engine, as the 2000 FXR4 was the last Evo model produced by the MoCo.
The FXR4 came stock with an electronic speedo compared to the 2's and 3's which came stock with the cable-driven speedo.
The differences between the 2's and 3's, which both were produced in '99 are:
The 2's had a flatter-sleeker looking seat, while the 3's (and 4's) had the fuller more comfortable (imo) seat.
The 2's had the 21" spoked-front wheel, while the 3's had the 19" Thunderstar-front wheel.
The 2's came stock with the earlier ('82-'94) model styled side-covers, while the 3's and 4's had bigger, bulkier-clunkier looking side-covers, which could be easily swapped to chrome or original-style covers.
I'm sure I've missed a few other differences. But this will get it started.
The beauty of it all is that you can pretty much mix and match any FXR parts from any FXR model year to fit and customize yours. So, if you like one aspect from a certain year, it can be swapped to your model year. The only problem is finding certain parts, which are becoming increasingly harder to find and increasingly expensive.
