Default Front wheel bearings and rotor alignment

I recently did my first wheel change, and added a non ABS Enforcer front wheel from a 2014 FLHX to my 05 E Glide Classic. The wheel was an ebay purchase. Not knowing any better I thought it would be a simple affair, but in the time since then I have had some concerns. How does one properly align the rotors with the calipers?

It really is a simple procedure. The left primary side bearing seated properly with the correct outer spacer sets the spacing. The spacing between the rotors is the wheel.

Having never seen bearings seated I'm not sure what I'm looking at. Both bearings are black, yet one side is seated different than the other. There is no spacer on either side. Previous questions I asked indicate that the wheel should have the cast in DOT on the primary side. That bearing is set deeper than the non DOT side. As it's happens, the local dealer installed my HD branded tire in the wrong orientation. If I reverse the wheel direction so that the DOT is on the throttle side the tire is oriented correctly, and the bearing/rotor alignment is much closer than if the wheel was on correctly. When last riding on it, I touched each rotor. The primary side wasn't hot to the touch, and the throttle side rotor was much warmer.
