Depending on the model you have they (on my 07 ultra) have a small grub screw to stop them coming loose. The long whip antennas can be tucked between the seat and speaker pods and so fit under a cover.

I punched small holes in my cover a few years ago and just slip it over the antennas. 150,000 miles later the cover still works great and never had any moisture get inside. Lot easier than taking the antennas off every night.

Do you have the long whips or the newer shorter antennas?
Long whips have a set screw and you'd need to carry an allen wrench to remove and re-install.
Newer antennas are screw-on and can be easily removed and reinstalled.
If you look closely on the base of the new antennas, they are marked am/fm (left side antenna) and cb (for the right side.
Make sure they are mounted correctly.
I have a piece of black electricians tape (it blends) on one antenna for quick mounting (if I remember when the riding season comes back.)
Some covers have an opening for the antennas.
I find it easier to just spin the antennas off when using the cover, especially when on the road.
Easy spin-off means easily stolen.
I also use a cover NOT marked Harley.
Makes it too easy for thieves to pick your bike to steal.

cut some holes in the cover and stick the antenna thru. i've been using the same old bed sheets for over 20 years and the holes haven't gotten any bigger.
