My pup does up to 300 miles a week going back and forth to work.
Started him off slow because the noise of the bike scared him at first. Once he understood what was going on, he loved it. I have two bags for him. One that's open for trips around town and a closed one for the interstate. Most days I have to wake him up when we get to work.
Just remember that they need eye and ear protection just as a human does.

Take a look at Mutt Muffs, made for dogs that fly with their owners in small aircraft.
If they have longer ears that hang down, I would think something like an earmuff a runner would use would work. This would hold the ear down and cut out a lot of the wind noise. Some groomers use this method when using high velocity dyers.
Doggles are a good choice for eye protection.
I would ask your vet about other such problems that you might want to look for.. like windburn on their nose..? I have never seen any signs of anything like that. Like I said anything over 45-50 mph, highway/interstate speeds, he is fully enclosed and pretty well protected.
Around town, stop and go I use an Outward Hound Pet Sling. Harness him in and he sits on my lap. If there are people out he'll stand up on the tank and check out other dogs or sniff around if we drive by a restaurant. Other times he'll lay down and pass out.
He gets way more chicks riding the bike than I ever will.
