Did you review the wires to the fuel injectors?
I did not observe a mention of the injector wiring being reviewed.
A new module would resolve nothing if the the wires to the injectors were damaged internally.
There are several reports of the injector wires being held too tight to the frame.
The constant vibration breaks the wire within the insulation and it looks OK but is broken.

Did not observe a response regarding miles or if there was a fuel adder like a power commander in the system.
Some times a fuel adder can go bad.
Mileage can sometimes be important since certain things go bad at a specific mileage.
Did not observe a response about the bracket for the vehicle attitude sensor (tip sensor)...i would guess you checked it.
That would cut spark and i guess you have checked it.
By responding that you have fuel...is that at the injector ? so then you checked the injector wires that have been reported in the past with problems.
Did you flip the plug wires as suggested? front to back, back to front?
By no spark do you mean at the spark plug or are you checking coil.
Did this bike get soaked and maybe the ECM connectors are wet or have some corrosion.
M & M is really picky about corrosion at the ECM connectors (actual box).
The ground pin turns green if exposed to moisture like pressure washers and causes weird issue's.
You did check the battery and charging system correct? A bad charging system or battery could cause a problem also as suggested before.
Rather easy to check these items with simple tools.
They can be checked with a digital voltage meter and maybe just removing a saddle bag and side cover at most...
Finally, are you running regular plugs or did someone change the spark plugs?
Not many reports of a 1999 ecm going bad.
