Just got a 2006 Superglide and was kind of surprised to see it have a Stage 1 air cleaner. Got me wondering if the PO had done anything; exhaust looks stock, but I have no idea if anything had been done to the ecu.

I've read that you might be able to call the dealer and see if anything had been downloaded, but it's originally a California bike and I'm in Indiana. I can't even guess where work might have been done. Is there any other diagnostic that might tell me?

If there's no tuner that's attached to the ECM (under the seat) it may have been flash tuned. Or not. But if you bring it to a dealer they can scan it and see if it's stock or not.

It is routine that owners do mods such as changing air cleaner and/or mufflers. The jungle telegraph tells them they don't need to do anything, so don't be surprised with what you find. If it has been tuned that is not common and is a good thing!
