First of all I would hard reset the PCIII and reload your map. If that doesn't solve the issue, then I would contact PC tech support or Jamie at FuelMoto if you bought it from him. Another person had the same error on another forum. Error 39 is crank sensor error which was caused by corrupted firmware on the PCIII. Tech support instructed him on how to reflash the firmware and it resolved his issue. Also, when you installed the PCIII did you coat all the connectors with dielectric grease, this could be an issue due to corrosion on a contact. Good luck.

This was from Jamie at Fuel moto when I had the exact same problem last week. Everything he told me to do worked.
I would first double check the connection at the ECM, clear the code in the PC software and see if it comes back. You will need to start by powering the unit with the 9V adapter opening the PC III software and saving your current map with the SAVE MAP FILE feature, then go to TOOLS and choose enviroment options which will give the option to RESET POWER COMMANDER. When you reset the PC it will erase any memory in the unit including the fuel map, so you will then need to reload the map. Let me know if you need any additional help.
