With the bike running you get no voltage off the battery? At 2500 RPMs you should be getting 14 to 16 volts DC.

What type of bike do you have, and have you added any electrical accessories to it? IMHO 12.5 volts from the regulator to the battery is low at high RPMs. With the lights on and any other draw, there may not be enough left to charge the battery. You should replace the regulator.

Test the voltage regulator with the battery fully charged and the spot lights off. If you are still showing 12.5 volts, then it's time for a new regulator

By the way, set your charger at 2 amps.

If the contacts on the plug or the VR have color discolorations (normally they are to be brite looking) its due to over heating from contact failure and loss of a phase or entire connection.

If you have seen this it could be your stator may have some damage to a phase, check the AC voltage output and test resistance to ground to see if you have any shorts in the stator.
Don't forget to check the stator output leads for leakage to ground also.
