Well, what are you goals? Why are you considering an exhaust change? Sound? Power? looks?
If your overall goal is to get a different sound, then you pick what you want and let the tuner get as much out of it as he can.
If your overall goal is more power AND you have a tuner that you trust, trust his advice as well.
If you are after a differnt look then tuning is mearly a safety factor so you don't melt the engine and go with what you like and let the tuner know your just after a safe tune (less time == cheaper tune).
Now if you want all three AND you have a tuner that you trust, again trust his suggestions, but make sure you describe exactly what you are after. You may have to trade a bit of power for look, or sound or??? But you'll know what your options are and what to expect.
If you don't have a tuner you trust, that opens up a whole different topic and you should start looking at ECM replacement/augmentation with an autotune feature.
