What's different on a five speed transmission from a 99 ultra to an 06 st glide?

Probably the same, the main part numbers for both are '94. Why do you ask?

The case is different and so is the shift drum and neutral switch location. Check this out:

The neutral switch is normally closed in the 99 and normally open in the 06. The actual position of the switch in the top cover is moved about .020 inches to the left.
