Default Trany mainshaft runout question

Just replaced all the seals, race & primary bearing on a 5 speed trany. Really bummed to find these runout #'s.
In front of the mainshaft 5th gear seal; just over .001
Outer end of the primary bearing race; just over .002
Way out between the end of the splines and just before the clutch basket nut threads; .0065
I'm at a lose weather to continue assembly.? Really don't like the thought of the race spinning up & down over .002 in the primary bearing and what's the outer clutch basket going to be doing? The SM says mainshaft tolerances are .003, but it doesn't say where it should be measured.
Should also mention I was always chasing a mild ghost vibration on this bike.

TwinCam. Following advice on another forum I pulled the shaft & handed it to a machinist. It's out .0027 but still within Harleys specs so I think I'm going to run it with a recommended Jims rebuild kit.

Sounds good. I just replaced my input shaft and re built everything in mine. Smooth as silk now.

I thought I seen this on another forum. Glad you took to a machinist that's the only way to know for sure.
