I cut my buddies pipes in a chop saw. I put a rag around the pipe thats in the clamp and just cut nice and slow. They turned out perfect after a little work with a file. We marked them where he wanted them cut on the bike and used painters tape to mark them and cut on the line

you don't need to do anything to the baffles if you reuse them. The bolt goes through the pipe and screws into the baffle. If you cut the pipe, you'll have to pull the baffle out first. You'll have to drill a new hole in the actual pipe, to line up with the pre-existing threaded hole in the baffle. After you cut the pipes and drill a new hole, slide the baffle back in and put in the screw through the new hole and thread it into the same spot in the baffle.
