I just put V&H pipes on my Train and the directions say to unplug the sensors (leave them in the headers) and remove them once the headers are off the bike. Put the sensors in the new headers (if your gonna use them) before you install them on the bike.
NOTE: once the old headers are off the sensors come out pretty easy, at least mine did.

I had the same problem on my fatboy. you need to do the following:
take of the old system and disconnect the sensors
let the system cool down and spray some wd40 on the sensors
take a small burner and heat up the system and spray some more wd40
let it cool and spay some more wd 40
use a good tool and they should come out.
if they persist use some ice medicated spray (athletes use it for injuries) and try again.
