Default 2003 Heritage rough running in 1st and 2nd

I have a "new to me" 2003 Heritage Classic (with 16K), 95 big bore kit, 204 cams. I put BC Thunder baffles on it. I love it, but, to me, it seems to run rough in low-to-mid-range 1st and 2nd gear (1st is worse). I just put in a power commander and a custom map done at Iron Thunder in Raleigh.

I'd take it back to whoever did the custom map, and tell them to look at it...Something isn't tuned right..

Well, it still runs rough in 1st and 2nd...the Dyno guy said all the numbers were right and he didn't feel or hear anything when he rode it. I am going to have several of my friends ride it and if they hear and feel the same thing, I am going to take it to another Dyno shop.
