I bought a left side gas tank off an eBay motorcycle store. It looks pretty good on the inside but was wondering if I should clean it out somehow before running fuel through it into the bike. Or just hook it up and go since I got the fuel filter coming off the fuel valve anyway.

I would clean it for sure.

 

I would clean it and seal it. That way you do not have to worry about rust in the future.

 

I have bought several tanks off ebay,, If the tank looks clean on the inside I remove the gas cap and the parts that are on the bottom where the gas feed out. I use an extended blow gun and blow it out multiple times, plug the openings and rinse out with a little gas.... good to go..
