Default 2007 1200 Custom sounds Like Crap

I am working on a buddies '07 Custom that he brought in with what he thought was a rod bearing going bad, took the bike down to the cases and the bearings were great - no slop, no play. it sounded like the sportster had rocks in the engine. Pistons and jugs were fine, almost no wear, no smoke, rings set right, wrist pins locked, no metal in the oil, no NOTHING! Put the sportster back together, changed the oil, changed the primary oil and it still has this noise - almost a clumping and I cannot find it.
Anyone else have this issue and what did they do? I really need help with this damn bike!

Not sure about the clutch hub bearing. But I know there have been many clutch issues on the rubber mount years. Usually a swap to the SE clutch fixes it.

Thanks for the update, anyone know where I can find service bulletins on this issue?
