I have a 95 softtail custom. I have a new front fender to put on it. I taped an extension cord on top of the front wheel to get it where I want it. But my problem is how to mark where to drill the holes to mount it. Any ideas on this.

I know its tight. But can you clamp the fender to the tubes someway? Then take wheel off. That way you could be able to see in there better and mark the holes on the fender. Just a thought.
Go to harbor freight, etc. and purchase a set of transfer punches. They are a set of punches that have different outside diameters and a tiny punch centered on them. Find the size that just clears the bolt hole, set the fender in place, have someone steady it or clamp it. Slide the punch through one hole and tap it leaving a mark on the fender. You can mark all four holes then drill them, however I do one first then insert a bolt, then do the second insert a bolt until I have all four done. I think it gives you a better job that way. I like to usse a Unibit for sheet metal fenders, a regular will work on fiberglass and composite fenders.The set costs under $20.00 and once you have them you will find lots of uses for them.
