Could be a bad / inadequate / intermittent Ground somewhere...

You might contact Cycle Electric , they might shed some light / have a solution..

 

I was having charging issues with my bike. I found that the VR ground to be the problem. It grounded on the #2 or dirty ground. It never charged the way it should. I went through 3 regulators and 1 stator. Since I ran a ground wire from the #2 ground directly to the negative battery terminal my bike charges great.
