I think the only mechanical change was replacing the Timkin bearings. Can't see why the '02 manual wouldn't work for mechanic'in. Here's a (nowhere near official, or recent) list of some changes:

Probably biggest change was the torque procedure for the compensating sprocket nut for the 2003 thru 2005 bikes. It's outlined in Service Bulletin M-1170.
Basically, instead of calling for a straight torque value, it was switched to a torque and angle value. "tighten sprocket shaft nut to 75 ft-lbs (101.7 Nm)" and then "tighten the sprocket shaft nut an additional 45° to 50° (50° MAXIMUM)"
