Can you post a dyno sheet so we can see the curves? I wonder if you are slumping or something.
First of all I threw away the sheet after looking at it with the numbers, should have kept it.
Cycle Solutions, did the dyno, afterwards, the Thundermax engineer, uploaded the latest software, he tweaked it for a while, both companies stated Air was the biggest part of my issue with the upgrades, and sometime in the future I needed to get a larger TB! I'm only a rider and not an expert, but back in my gearhead days of the 70's I learned air and fuel were a big component in HP with my old American Motors AMX!
Things haven't changed with that theory!

Timing is another big component. One good tell tale sign if an engine is lacking air is if the hp drops off in higher rpm's. If your HP doesn't continue to climb in the higher RPM's it's usually an indicator of wanting more air. I dyno tune these bikes every day. your stock throttle body will support more power than what you are seeing. You are giving up a little just because the run was done in 4th gear. You would see more if it was run in 5th. Your a/c flows decent air, your exhaust isn't restrictive if it is in fact Rinehart true duals. (I've seen shops use V&H dresser dual head pipes with Rinehart slip ins, which is a horrible combination). I've tuned plenty of builds similar to yours with stock TB and had great results. I even kept my stick 46mm TB (for awhile) when I did my 110 build on my bike and it did 116 hp and 118 trq.

Maybe the cams aren't working well with the head work. How many cc's are the heads? Take a CCP.

Wow not nearly as much difference between the standard run and the SAE run as a lot of people say. Looks like about 1.5 hp. and the same on the tq. difference.

All depends on the run conditions
