Sounds like you are already considering all the seals involved in the inner primary removal. You have access to several key transmission seals once you get that deep into the bike.
Keep in mind noise in the primary can come from lots of places ... mainly bad bearings, often in the tranny.
I'd drain down the tranny and check the oil and drain plug closely. You could find an issue, or relieve your mind there's issue in the tranny just by checking the oil and plug.

You would think that with an 09 that you would get more milage. What kind of fluid were you running?
All this makes me think that I ought to extend my warranty for which there is only 1 week left on, or start doing some major saving for premium parts.
