Rear cylinder is not firing

If the rear cylinder only did this when at idle and cleared up when you took off it probably is not any of the things mentioned by the other posters.
On the 07 and early 08 bike the Engine Idle Temp Management System had to be turned on or off by flashing the ECM
This system shuts down the rear cylinder when its temperature exceeds a certain level.
As soon as you open the throttle everything goes back to normal.
If this accurately describes your problem you can quit looking.
Do a search for EITMS or Engine Idle Temp Management System for more information.
This is as I understand is merely for rider comfort. But since Harley lawyers are always on the lookout for lawsuits maybe they were afraid that they would get sued for rendering riders sterile due the the excess heat in the groin area. ;-)

My 07 Road King had the exact symptoms as the original posters bike. It would run fine for a while,maybe even half a day then the rear cylinder would quit firing. Then it would run fine for while again and repeat. It did this intermittently for a couple of weeks before we finally chased it down to a bad ECM.

Yep, on my bike it threw a check engine code, but as soon as the rear cylinder started firing again the check engine light went off. It did leave a historical code for rear cylinder misfire and coil open.
