Since you have a earlier model you do not have to worry about the main shaft primary bearing like those with the 6 speed unless there is something wrong with it. I have over 92,000 on my 02 ultra with the original bearing. Yes replacing the shifter shaft seal is a good idea. How many miles do you have on it?
I all so have the original clutch plates but if you have a lot of miles on them will not hurt to check them. I do not set still holding in my clutch which holding in the clutch at red lights and so on all you are doing is putting more ware on them.

I just replaced the belt and the rear sprocket on mine at 119,600 miles. Then I bolted it all back up. Now it's at 125,000 miles. As was said, I'm not worried about inner primary bearings on a 5 speed.
The bike has never experienced a leak or a weep, so I'll let you all know when /if it does. Pulling the primary just isn't that big of a deal to me.
What was toughest for me was disassembling the swingarm enough to "walk" the belt through the gap between the swingarm and the frame.
About 5 hours total to do the whole thing.
