You might be planning your trip a little early. Mid may - early June, many/ most of the high scenic roads are closed due to snow. If you could reschedule to mid to late June, you would be better off.

Whatever you do hit Highway 12 out of Lolo, Montana to Lewiston, Idaho if you do any. When you see the sign that says curving roads for 200 miles you will know it is the journey and not the dest.

Hot flyfishing in the area is the North Tongue River in the middle of the Bighorn Mountains on Rt. 14 between Sheridanand Cody, Wyoming.
Last timeI was there I caught and released 30 or more good cutthroat in about 3 hours. Just park in the lot where the highway crosses the river and start fishing up stream. Watch out for the moose.
Don't miss the Chief Joseph Trail out of Cody to Miles City, Mt. and the Beartooth Pass between Miles City and Red Lodge.
There are so many good places to ride in the area you are going to be in that it would be impossible to hit them all unless you had lot of time.
The advise about waiting a little later to take the trip is very good. May 17 to June 2 is going to be cold in the high country, and a lot of where you are going is high country. I saw snow/sleet on Beartooth Pass in July one year.

Beartooth Pass, US 212 from Montana to Wyoming. Absolutly the most amazing ride of my life. As a bonus it leads to Yellowstone Which has some pretty nice riding in it also.
If you are going to be in Montana this is a MUST RIDE!!!!!!
The guy above me is right though the snow on the side of the Highway was 5 feet deep in mid late June when we went over the top.

Good roads in Montana? Good places to fly fish in Montana? How much time do you have, seriously?
A lot of cross-country riders like to try to hit both Yellowstone NP and Glacier NP. Assuming that sounds good to you...
If you are coming from the east, I'd suggest coming in on I-90, but...in WY, get off at Sheridan-US 14 or Buffalo-US 16, cross the Big Horns and work your way to Cody. Both 14/16 go to Cody. Spend the night, see the Nite Rodeo, then move towards Red Lodge, MT via the Beartooth Highway-US 212. There is a lot of good small-water fishing in the Beartooths, if you are willing to walk for it. Even some golden trout in there. After Red Lodge, head through Absarokee (pron. ab-ZOR-kee) on to Columbus-Rt 78, then back on I-90 heading west. At Livingston, get off I-90 and head south through Paradise Valley on US 89 along the Yellowstone River (pretty good fishing, many think) to Gardiner and into Yellowstone. Explore the Park as much as you want. Excellent fishing throughout (buy a park fishing license from a ranger station they do check, actively. state licenses from MT or WY do not work there). Exit the Park through West Yellowstone, and take US 287 to Ennis along the Madison River. Again, good fishing, but can get busy. Stay on 287 to Three Forks and up to Helena and on to Choteau (pron. SHO-do), then take US 89 to Browning and to St Mary, where you enter Glacier NP on the "Going to the Sun Road." You may want to spend a night in Whitefish after the park. Then work your way back to US 2, which will take you all the way to Everett, WA.
Bring some rain gear and/or cold weather gear, especially if you are camping.
You can do that tour of some of Montana's greatest hits in 3-4 days if you like to ride a lot in a day. Or, take it as long as you want. Plenty of great fishing, hiking, and cool small towns with awesome bars, etc. on the way. If you have any questions, post or PM. Happy to help.
Helluva a lot to explore in N. Idaho and eastern/central Washington on the way. But I'll let locals from there speak up...

IMO you could save some time and bypass Washington State and spend your time in Oregon. Even though Washington was okay the coast line in Oregon is great as well as California(at least to Malibu anyways). If you had the time and decent weather i would say get to Malibu then head toward Vegas. After Vegas southern Utah and Colorado. When we headed west wehit the hiway to Denver and startedour ride there....We have found that is when the great riding begins from our many trips out west. I put a route from Vegas east on another post....maybe this can help. http://www.hdforums.com/m_3149883/tm.htm
