knocking could be a loose compensator. I would pull the cover, inspect it and make sure its tight and not bottomed out on the crank splines. Some require a shim availible at the local dealer. Also a visual check of the chain and tension would be a good idea as i have seen the plastic crack before.
I agree, I had an almost the same problem, turned out to be a loose compensator nut. I opened up the primary inspection cover, got my fingers on the outer comp cover, and was able to turn it by hand.
The sound was horrible, I though the bike was literally falling apart on the inside. Catch it quick to avoid other problems. I rode my bike another 50 miles or so before figuring out the problem and it cause damage to the rotor.
Loose comps are a common problem...but an easy fix. If it is a loose comp, no worries, just pull the primary, inspect all the parts, if everything looks good, clean the threads on the comp nut and crank, apply red loctite, re-torque, shim if necessary, and you'll be good to go.

Do you know what size socket to use on the compensating nut? Also can you just take the nut off, clean it up and retighten or do you have to remove the entire clutch assembly?

No need to remove the clutch. Follow the bulletin M-1170. If you want a copy PM me your email address. You will need a primary locking tool &\\; torque wrench.
