Don't get a waterproof cover if you intend to keep it covered for long periods of time and/or if you don't need it to be waterproof. I bought a cover soon after getting my bike and the waterproof version was only a few bucks more so, I figured, what the hell, will be nice to have that if I ever need it. Because they don't breathe as well, the bike sweats underneath the cover and that can cause corrosion. So, I never use my cover. It's basically brand new and never gets used. If I ever go somewhere and need to cover the bike outdoors overnight or whatever, it will be nice to have but, other than that, I don't use it. If you will use it primarily for storing indoors, get a breathable cover. As to which one, specifically, I can't tell you but there are some that fit that are lot cheaper than the ones that say HD on them. I keep my bike in my shop, uncovered, and I pay the price with the dust it attracts.
I bought a cover from Harbor Freight years ago when I still had my sporty. Now I have a 2008 SuperGlide Custom and it works great for that bike as well. I bought the biggest possible bc I figured I could live with too big more so than too small. I can fit it over my entire bike even when I have the windshield on.
I'm not trying to protect it from bad weather, just something to keep it covered while it's in my garage between rides. Works great for that. It also works to keep my son from wanting to climb on it every time he sees it ("out of sight, out of mind").

If you leave your bike outside alot , a weather proof or waterproof cover will be needed. As allready stated , condensation will build up under the cover, so you will have to air it out as much as possible...For inside storage, buy a king size sheet set...The cheaper the better! If the thread count is so low you can almost see through it, that is what you want! It will keep the dust , sawdust, whatever off your bike but will let the air pass through.
Thanks for all the suggestions. The bike will be outside (no garage), so I am going with the Cycle Shell. I have heard all good things about this product. Any complaints?

djwhaley - my bike is #1478 of 2000. It was delivered TODAY, and I am like a kid on Christmas Day that got the present that he had always wished for!
Marksman - thanks for the link, but I already ordered the Cycle Shell and today I went out and bought the Dowco weather-all cover. Yup, a cover that will be used in a shell. Keeping my new toy protected...
Thanks for your input, guys!
