Default Primary chain vs starter

Hi All, I'm new to the HD world. I just bought a 2003 FXST last month, but it's not my first bike. It was on consignment at a local shop for a good price. Seems why is now evedent. The last owner did little or no maintenance. It has about 15000 Miles on it. The primary oil and engine oil were so dirty it took 2 oil changes to come clean.
So here is the issue... The starter went, I got a new one stock except I got a chrome one. It went in with what I am told is the ushual 4 letter words. Got the bike together and then drove it a couple days. Yesterday things were not the same. I started it and only got a chewing grinding noise from the starter. I left it for the day and did some net searching. I thought it could be just the battery not pushing the jackshaft far enoughto properly engage. I charged it and ... well it started easily, but with some gear crunching involved. It ran a couple seconds (smoothly) and then the enging light came on.
I called a shop to pick it up. Today they took it apart and said the primary chain and tensioner block are worn to the point they need replacing. The jack shaft and the ring gear each lost a few teeth in the same fight. I need a complete jackshaft kit with bushings, a ring gear and the chain and tensioner block. The mechanic said it was the worst he has ever seen.
The question is this, can the stretched primary cause the jackshaft to not disengage properly when the engine catches and the slack is tightened in the chain? Thanks for any opinions as long as you dont say buyer beware.
