Best bang for my $
My 2013 has the 4 speaker Bagger Nation setup from Rockford Fosgate in the fairing... (4) 6.5" speakers, PBR 300x4 amp, stock HK head unit. I've never really been pleased with the sound. Have to remove virtually all bass at the HU to keep from audio clipping at highway volume. It's just not loud enough for highway speeds without distorting the sound.
What is the best way to upgrade without throwing the whole system in the trash? Better amp? Will an aftermarket HU will make the biggest difference? Is the entire system junk and I should start all over?
It was suggested I replace the PBR 300x4 with the Soundstream PN4 1000 Picasso Nano amp. Would that be a good place to start or will I find myself with the same issues unless I replace the stock HU and RF 6.5" speakers?

If it's bang for your buck you can get a lot of volume from the PN4.1000D amp. The 300X4 is your weakest link. The Fosgate speakers are average at best but with the PN4.1000D amp you will get everything they can produce. Yes SQ will significantly improve with a better head unit. Also look at the Infinity Kappa 62.11 speakers with that amp. That's a combo that is very loud and hits hard.

It bears mentioning that the Soundstream amp is a class D amp, and it is common for people to lose some, if not all FM reception (like myself). Using my stock head unit meant no FM, and just a single CD to listen to. An aftermarket head unit with bluetooth was a life saver for me, plus it gives me a lot of tuning capabilities.
