Well I’m happy you got it sorted out. Sucks you had to go through all that. When you get the new one go ahead and keep that ground to the battery. That is the best method. Good luck with a replacement amp.

Do you know if anyone is running a non marine grade JL amp?
I think I remember reading somewhere where it's supposed to be grounded. Not sure if that would be the root of your issue or not. I wouldn't be real quick to rule the amp as the culprit. Could be a number of things. I'd try changing the RCA's to a known good one. It's not impossible that the amp could be bad but highly unlikely.
