Default Setting up exhaust

Got a set of V&H staggered duals that came off a 2000 Fatboy. They are configured whereas the front pipe ends in front of the rear caliper, and the rear pipe goes near the end of the wheel, and is higher than the front pipe.My frame is a DNA softail, and pretty much is made to accept 99' and down softail components.Pipes came w/mounting bracket, which bolts to frame.
The slip- ons have a mounting flange that bolts to the mounting bracket. Both pipes bolted to engine (stock evo),the front slip-on fits nicely to the mounting bracket, but the rear pipe sits more inward toward frame than the front pipe, and in order to get the pipes parelell w/each other,I need to turn the rear slip on w/the mounting flange facing down,or it hits the swing arm.
I don't mind modifying the mounting bracket, and running the rear slip-on flange facing down, but it just seems weird the rear pipe is more inward all together. If I pull the rear pipe out to match up to the mounting bracket like the front, the pipe goes outward on an angle (I know THAT'S not right).Any input/experience?
