Wrong; take a look at the motor sprocket/compensator arrangement. The '06 Dyna crank will not accept the '04 motor sprocket/comp setup. Remember, in '06 the Dyna line went to the six speed Cruise Drive tranny so if the OP can find one of those, good to go.

So I would need a six speed transmission and inner primary and the compensator and chain will the clutch and starter be the same
Yes but to be clear, when you say "inner primary" that would include the clutch/ring gear assembly, chain, motor sprocket and compensator; starter can be retaned.
06 dyna won't fit in an 04 unless you use the whole drivetrain, motor, primary, tranny.
Oil lines to tank are different. 04 uses rubber hoses, 06 oil passages mate to the tranny through a gasket.
Primary is different holes won't line up.
Crank output shaft has different splines.
You can use the top end, except for the pistons (******** rods). Heads are better. Cam case parts switch if you use conversion cams..
