I read back through replies to this thread and conclude that aligning dowel pins are now used to assist in the alignment to prevent premature IPB failure. Thanks for the update. 
I'm still learning the details of my '09 Dyna Street Bob. It is very different from my '03 Road King. Never had any IPB issues with the Road King and it has 50,000 miles on it. Of course, it has the old style 5-speed gearbox, as compared to the new 6-speed for the '09 Street Bob.

If you buy the H-D forward controls kit, the plug, gaskets, etc. are included. But you have to disassemble the primary housing. And reassemble.
