I had the exact same issue With my 2005 FXDXI. Backfiring, sputtering random idle rpms, and the engine was dying when opening the throttle. No DTC messages or anything else that could identify where the problem was.
I fixed it, by cleaning the IAC (idle air controller) and having ultrasonic cleaning and filter replacement of the injectors.
It took about 10 days checking every connection, fuse, filter and almost considering having the bike exorcized until I finnally was able to fix it.

I didn't read the whole thread so I don't know if this has been mentioned or not. You might check the fuel lines and connections in the tank. I had a similar issue a couple months ago and it was one of the o-rings on the fuel pump assembly. I have also heard of people on here having the same issue and it was pin holes in the fuel lines inside the tank from rubbing on the inside of the tank.

I have been struggling with similar loss of power and bike dying. Changed some parts already and no codes either.

I have had the same problem on my 04 deuce both times it was a small pin sized hole in the internal fuel line the problem goes away if you keep your tank full but at about 30% fuel left the problem re-occurs. Forget about rain it will not effect the bike performance that way. I live in Malaysia and regularly ride four hours during monsoon season. As for water in the fuel we get it a lot down here and a tried and tested check we do is to fill the tank and give the bike a good shake before starting if the problem goes away for a while its contaminated fuel if it persists do a pressure test on the internal fuel line as the pump generates 50 psi if air is sucked in this pressure drops and you get spluttering and surges and engine cut outs.

It's the Kill switch
Same problem. After a coil plugs. Cleaned senores. New temp sensor. Boa bla bla. The run stop had a short in it. If you want to test yours. Turn the key on cycle it on and off watch the yellow check engine light eventually it'll stop coming on wiggle the switch it'll flicker on and off. Sometimes you can click it on three times sometimes seven sometimes 10. So as you're riding you just hit a slight bump or whatever the hell it is that triggers it to kill it and that's what's going on. You can waste your time and check your intakes and your fuel lines and all your electrical readings. Hopefully for you
