Default EVO crank endplay help

Desperately need advice on evo style crank install. I have an s&s 4-5/8 crank that was blueprinted/balanced by Darkhorse.
Installing crank in new s&s case.
I bought new Timken bearing set because I put a nick in one of the outer races by hitting it with the end of the crank sprocket shaft when putting shaft through races.
Installed new outer sprocket shaft races in case.
Used test shaft to determine endplay spacer thickness.
Assembled cases to check endplay.
Have preload on bearings.
Cannot get repeatable measurement on end play.
Have indicator on end of pinion shaft and put a mark on end of shaft with a sharpie so I know where to stop rotating crank.
Pull on crank sprocket shaft while rotating 3 or 4 revolutions and stop on mark.
Note indicator reading.
Push on crank and repeat above process.
One time I will see about .001 change, next time .0035, next time .002 etc.
Have done this before on other motor and could get repeatable results within a few tenths.
Could my problem be that by changing the sprocket shaft outer races that the sprocket shaft to pinion shaft outer race alignment is off now and that the pinion shaft race would need to be lapped to get the alignment back?
Worked on this about 6 hours yesterday and got nowhere.
Any help would be appreciated.
