I'm not an expert on carbs in any way, and I'm dealing with a CV carb which is leaned out from the factory for EPA nonsense. The Super E is likely delivered jetted richer then stock which is probably why you're running ok with those very low restriction pipes. When I installed my Road Rage I was getting a very lean spot just before 3000 rpms, likely due to the slow jet not being fat enough. At a dyno tune they installed a .48 slow and it really cleared that up. Plus the .190 main jet really kicked it in the pants above 3000. To my inexperienced ears it sounds like you may want to try up a size of the main jet to address your high rpm flatness... But again, I barely know anything, so use caution when listening to me about carbs.

You seem to want to jump ahead to step 7, which is where they start talking about jets.
You're not there yet.

However you will have open up the bowl to see what you have in there before moving forward.. I have seen new Shorty's setup new with .028/.066. So if you don't know what you have you don't know where to go... And yes an AFR gauge is more precise...
