Default Swapping Pipes/Mapping

so I got a used set of Bassani 2 into 1's for real cheap. They have a bit of wear on them, with some small rust where the heat shields attach. I'm planning to clean the rust off and then shoot them with a can of VHT paint (will be under the heat shields), and then running the bike to cure the paint.

Now here is my question. I had Thunderheaders at one point, and swapped them to some stock fat boys for a little while (Thunders were beat to ****). When the bike wasn't mapped, those pipes turned red hot at the catalytic converter (I think that's what it's called anyways).

Would I have to worry about that here? I'm guessing that happened because the output for the Thunderheaders is way more than stock pipes. I will get it mapped eventually, but with winter hitting here I just want to be able to knock this off my list in the off season.
