Default Exhaust flange clearance

I'm curious as to why stock exhaust flanges bolt right up flush secured against the head and I can't seem to get them anywhere flush with my aftermarket pipes (Python dual dyagereds on a 103). I've pressed them innas far as I can without gambling on cracking a bolt, backed off and retorqued to spec, and there's still maybe 1/8" of clearance. Why? Do I necessarily need them flush?

Assuming the flanges are equidistant from the heads (not cocked) and assuming there are no exhaust leaks, ride it like you stole it. Re-torque after a few hundred miles.
