@Andy from Sandy Yeah, first time at trying to turn it over. I've replaced all the fluids and spark plugs...didn't see any water in the cylinders. Trying to do research and seeing a bunch of possibilities. Some people with the same problem are saying starter relay, some say starter, some say battery (even though it's fully charged, could it be not enough CCA?)

EDIT: The battery was completely dead when I got the bike (only 3.4V on the multimeter). Batteries Plus charged it back up but I'm not sure about the cranking amps.

If the battery is a proper replacement for the bike it will be around 200 CCA.
For a bike that is in proper working order but a battery that shall we say is just flat it will normally make a gentle clicking sound not likes yours a thumping great clunk.
Maybe try getting the engine turning over as I suggested first.

If not already said, take your volt meter and see what it says at the clunk. Anything below 9.3 or so means battery is done
However, if something is locked up, then test is void. Turn the engine by hand with rear wheel and plugs out.

Shoot a couple shots of engine oil in cylinders with the plugs out but be sure to turn engine over to expel any excess. Water definitely got to bottom side of cylinders.

Sounds like the starter to me. The bendix? is popping out but not turning maybe because the engine is froze?
But, I'm no mechanic for sure.

@RIPSAW @Andy from Sandy How hard should it be to turn the back wheel? I'm able to spin it a bit but not much. If you find any videos/forums explaining it in more detail could you post those for me? Thanks!

Also, The battery reads 12.7 normally, then when I turn key it goes to 12.3 and when I try to start it only goes down to 11.3 or so. I'm guessing the battery is fine based on that.

EDIT: Nevermind, put a bit more penetrating fluid in and let it sit longer, Now the wheels turns a lot easier. Still making the same noise when I try to start it though.

Put a set of jumper cables from your car to the bike battery trrminals. Only for a test. If it cranks, get a new battery. Don't run it on a bad battery.

Did you put the bike in gear before trying to turn the back wheel?
It will certainly not spin if you have the spark plugs in.
I don't think you are getting it? The engine will not turn over but you persist.

When you took the drain plug out of the oil tank it did nothing for what maybe in the engine. As you haven't had the engine running so the sump could be full to the brim with water.

@Andy from Sandy I put it in the highest gear, didn't have the plugs in, put some oil in cylinders, let it sit and then I was able to spin the wheel.

I would crank it over with out the spark plugs before firing it up once you get it freed up. The oil pump light should go out to ensure you have good pressure and circulation. You may need to disconnect your coils to avoid damage to the electrical from what I read so check that.

I think you changed the oil before running or cranking it. I did this once and had to replace the oil pump due to a sheared pin from all the extra oil in the sump is what I think what happened as it was puking out oil from the breather. I know I have said this before but I hate to see you repeat my errors.

Any rust in the cylinders?

@RIPSAW tested with the jumper cables, still the same outcome. Engine is turning over if I manually spin wheel. Do you think it could be the starter motor?
