My alternator on my 2007 FLHTCH occasionally will not charge the battery, if I stop the engine and restart it will sometimes restores function although it may take multiple times.

 

It's more than likely the Voltage Regulator that's giving you fits. There are procedures that are laid out to check this issue in numerous threads here.
