Going to need more info on this one, do you feel the vibration in the bars, the seat , the floor boards?

That's still not enough info. We're not mind readers. Harleys vibrate, that's what they do better than anything else.

Bought bike brand new. At 8 k it started vibrating 2,000 to 3,000 rpm. It's a motor vibration. Pull the clutch in and it stops. Harley said that they don't feel it. I been riding the bike for 12,000 miles. The vibrating started at 8,000 miles and is getting worse. Harley checked mounts and wheels. That's pretty much all I can give you. I feel it in bars, frame, floor boards, and seat.

Have your transmission mainshaft checked for run out. You want no more then .003 run out.

I also feel the vibration in the shifter when shifted at that rpm range. Had it put on the dyno 5 times and it not the tune doing it. Sounds like a good thing to check transmission.

Pinion shaft runout min is .003" for gear drive cams; factory spec since '07 has been .012". IIRC, trans main shaft runout should not exceed. .001"; the main drive gear has two roller/needle bearings inside that stabilize the main shaft and the outer bearing has been known to walk in toward the inner on the five speed models. However, IIRC, the six speed main drive gear incorporates a spacer between the two so I doubt that the trans main shaft is the source of the vibration.

The vibration could be coming from several sources but I would check the pinion shaft runout first.......
