Pull the motor sprocket and check run-out on the crank next.

also notice today, if you are riding on highway , more then 60-70 miles hour , 5-6 gear , vibration also comes after 2500 rmp

I also noticed also the my fairing vibrates all the time , sometimes more sometimes less

Guys , maybe someone rides first year of manufacture as mine 2013-2014 and have same issues ?
I visit here dealer workshop
they see the problem , but have no idea. Just said you can spend a lot of money and get no result(
really need good advise

Take a peek into the primary with the derby cover off and see how tight the chain is. To tight or to lose can cause this too.

I have an idea to loosen upper motor mount on front , and start the engine , can it show some results ?

Your problem could be as simple as the tune not jiving with the components you replaced. I had a similar issue with extreme vibrations on deceleration. It was so bad it broke both my inner fairing brackets. Even though it ran great, the tune was the culprit. There wasn't a simple solution to fix it though. Just kept making minor adjustments in the affected RPM ranges until it went away. Did this using a power vision. You might be better off just getting it dyno'd given that you don't find any mechanical problems. Good luck.

But I have this vibration in full stock and now with stage 1
