I have an 07 Heritage (Pearl White Gold I think is what they call the color) and I love it. The wife actually has taken the bike over so it is basically her's, but that is not the point.
It, along with the wife and I, went out to Yellowstone last year (2000 miles roundtrip) and it handled great. I think honestly it is the best bang for your buck as far as Harleys go.
No issue that my 08 or an 09 doesn't have. My biggest complaint is the 5th gear rattle they're known for. Those with windshields and stock pipes notice it more. Harmless but somewhat annoying.
The saddlebags will sag over time and you'll probably want to address that with either a diy kit such as gotsaggybags or a pro installed kit like bossbags.
Other than that I've been very happy with my Heritage. I just completed a 2600 mile trip on mine w/ stock seat and the bike performed flawlessly. Got up to 50mpg on some legs.
However if I could learn to like the engine vibration of the touring bikes I think I would seriously consider switching to an RK or even an UC. But thus far the smooth running softail has me spoiled.
I'm on my second Heritage. First was a 99 with the EVO motor. Current bike is an 07 that is so far advanced over the 99 that I'm amazed every time I ride it. Like all of them it runs lean in stock condition but a tuner will take care of that. I've had no noises from the fifth gear in the tranny. I've ridden every model that Harley makes except the sportsters and although I like some of them the Heritage is what I keep coming back to.
i've only had one very serious problem with my 07 heritage ... i have ended up spending waaaaay too much time enjoying the bike and other priorities in my life have taken a back seat.
I bought my 2007 Heritage new and have upgraded it with a race tuner and Rush pipes. The sound is great, the performance OK, could use some more acceleration speed but maybe I am too used to my 2008 FXDSE2 with the 110 engine but the overall comfort on trips is great. Not the best bike for twisty back country roads (I live in Virginia) but certainly not bad either. The tranny makes a lot of sound in basically all the gears, this is certainly amplified with the full windshield on. The 5th geat noise drives me #@(&ing crazy. Tood a 3 day trip this weekend on the Blue Ridge Parkway (45 mph speed limit) and 5th was the gear of choice ..SO I listened to the whine until I had to pull over for peace and quiet. I LOVE the bike other than for this noise and an seriously contemplating either a new 7 speed tranny with all slant-cut gears or trading in the scoot for probably a $5,000-$6,000 loss...a new tranny would be the most economical choice. The bike fully dressed out stands out in any pack of bikes on the road...I love the bike but it is like being married to a beauty queen with a reall quirky habit...but you refall in love every time tou take it for a ride. Just traded 06 Streetglide for 07 Heritage. Other than rocks in trans in most gears, love the bike. Just finished putting on Wild 1 Inc. 14" Apes to give me a little more room. Ready to ride now. Amsoil helped with trans noise too. Shad

Have you tried switching to 75-140 syn gear oil. It helped some with the gear noise on mine but didn't do much if anything for the 5th gear clatter. Biggest benefit for me was helping with finding neutral. Haven't had a problem since switching the gear oil out.
8,000 miles on my 07 Heritage. Here are the issues, which are not really issues at all:
1) Engine heat--cured with EFI tuner and synthetic oil same as other 96 inch TC's
2) 5th gear rattle/whine--not existent or not noticeable on my bike
3) "Battery contacting frame" recall of certain VIN's--make sure this work has been done or gets done right away
