OK for future help with other folks bikes. Mine was in fact the voltage regulator but it took a week for them to figure that out for sure. It needed to be very hot for the problem to show up. So there normal 7 mile test loop was doing NOTHING to make the problem show up. But when they took it on a longer ride well then it showed up in spades. She was under warranty so it was a free fix.
In 250 miles she goes back in for her 15K service (which I paid for in 3 years of maintenance on this bike)

Last time I had dropped it off for 10k mile maintenance and told them about the problem. Since my hubby is a mechanic (buses) I know that shops often give maintenance to entry level mechanics in the shop. At least in most of his shops. So this time even though it is only about 300 miles from 15k I only had them dealing with the problem vs doing the 15 k service hoping that would mean the problem wasn't an after thought.
Since they know there is a problem I am at least heading in right direction.
Almost one year later. I'm still having The same exact problem. The worst thing about it Is I just towed my bike from nyc to Orland and I'm here for Daytona bike week. I have no clue, what wrong. They replaced the abs & bcm module. Last time they check they said it was a messed up pin in the canbus cable coming from the handle bars which was under the gas tank.
I don't even know if the dealership in Orlando or Daytona would help me out because it bike week. The bike is still under warranty until April.
Beside that the bike is running fine, except the odometer and gauge sometime wont turn on, check engine , abs red security light turn on. :/
I have had no end of electrical issues with my 12 Heritage. It all started with the voltage regulator before the recall, the red light would flash on and off. Voltage reg replaced. In almost 2 years I have had the speedo replaced as the back light would go on and off, blinkers have flashed too quickly or not worked, or come on by themselves, 6th gear green light is intermittent in 6th, rear brake light switch broke, and this week the replaced speedo lights have gone off at night (also intermittent). The run switch has also not turned off the bike.
I am getting fed up with taking it back and forth to the dealership for electrical work under warranty. Most of the problems have not been replicated once the dealer has looked at it as many are intermittent. The bike has always run fine but I don't trust the electrics. My warranty expires in July and I don't know whether to pay about $1500 for a 2 year extension. The bike has 20,000 miles and I'm not intending to trade it any time soon.

Yes I had that same issue before. The run switch would not turn off the bike and the engine would stay on. I don't know what else to do. I want to ride the bike not have the bike always in the shop for the same issues.

When I took the bike to the dealership regarding the run/kill switch they told me they'd never heard of this problem. Hmm mine's clearly not the only one.

Just took my bike to the dealership in Orlando during bike week. The took the bike in this morning and the tech checked it out. They told me my BCM needs to be replaced. They said It was loose and the clip wasn't holding it in place. The BCM had a crack across the backside. They also noticed a ABS harness going into the BCM was also rubbing and being pinched by BCM and he repaired the wiring. BCM has to be order and I left the bike at the dealership and rented a car for the day.
I really hope this solves my problem. The only bad thing about this was while riding to the dealership, the problem didn't appear. Either way I should pick up the bike tomorrow in the afternoon.
Everyone should check in between the frame by the splash guard. Make sure your BCM is clip in, if not you can have all these electrical issues.

Apparently it had built up with crud, and wasn't making good contact. I sprayed it all down with Terminal Cleaner (okay, it was Brake Cleaner) and scrubbed all the contact points with a toothbrush while doing it. Then I squirted some dielectric grease back in (aka Spark Plug Boot grease) and reassembled.

Thanks for the tip. I put about 600 Miles on the bike (8500 mi total) and haven't had any issue since the BCM replacement. When I get a Chance, I will double check the ignition as a precautions.
I'm still up in the wind about either getting the extended warranty or trading in for a BreakOut. I love the way that bike looks.
bbwilli, I know its been years since you posted but I have the EXACT same problem. Did you ever get it resolved and if so, what was the problem?
Any help will be greatly appreciated as the dealer has no idea what the problem is and I don't want to spend hundreds trying to figure it out.
