Default running like crap

I have a 08 xl1200c. I have short open drag pipes, screaming eagle heavy breather and thundermax ecm installed. My bike is running very rich. Black smoke out of exhaust, check engine light is on and codes p0151 and p0562. I've swapped out the o2 sensor and it still runs like **** and puts out the codes. I'm not really knowledgeable about the thundermax software and the technical support there is crap. So I am here asking you fine fellows...... any suggestions?

P0151 - Rear O2 sensor. Did you replace it with Bosch 17014 Oxygen Sensor?
P0562 - Low voltage. You have charging system trouble.

No I didn't replace the sensor, I swapped the rear with the front to see if the code switched. Trying to find out if it's a sensor problem or a wiring problem. Code didn't swap. I really think it's a thundermax problem.

First, I'd check the voltage. If it is really low I'd fix that first. Low voltage can cause electronics to malfunction.
Did you hook up a voltmeter?

Checked voltage it was around 12.5 ..... brand new battery. Haven't checked charging system yet. Guess I should probably check that first then.

Tell about the history, did this bike run well before and the troubles hit you suddenly?

Ok this is kinda long and strange. Bike ran great, no problems. Then took it apart for paint. Just rear and front fender, tank and side covers off. Was off for about a year waiting for paint. Had some kids jacking around with it a few times. Found some broken wires in the back area with the lighting. So put bike back together with new paint job. Bike ran like **** thereafter. I know from 22 years of aircraft maintenance that if you leave something ****, things are gonna break. But airplanes and motorcycles are 2 completely different animals.

Not entirely, both have wiring, connectors prone to corrode if exposed to elements, so on.

I suspect you may have a wiring/connector issue. I'd unplug/grease/plug-back all connectors, even those hard to access behind electrical panel in battery compartment and under fuel tank. While there I'd inspect everything closely for physical damage.
